Tileset Importing Problem

I merged together the Desert town and desert town interior tilesets for my own purposes, no need to go into details.  I went through and made sure the shadows were all the same color, and saved it as a .PNG image.  However, when I import the tileset and choose the transparent and translucent parts, only the shadow for the Outside or Inside works, not both, even through the shadows are the same color.  Any clue what's up?
