What's the proper way to change the background?

err, well what are you doing to make that happen? The proper way is simply to use a different windowskin.

I export the basic Window to paint, change the top left color then import it and select the transparent and semi-trans.

If it's imported from paint how would I get the letters back? xD

The colour of the missing letters is decided by the first colour in the pallette. As long as you don't select that as transparent, it shouldn't be. But that wouldn't really explain why the command window letters or the location window letters show up, unless Yanfly didn't set them to normal_color when he made them.

My best guess is that you made White a transparent colour when you imported them, and that's why it showed up like that. So don't do that. If you need to, you can just make the part you want to make transparent a different colour in Paint, and then select that as the transparent colour.

I didn't put the yanfly system in yet but I found out it's because not only did I turn the white letters transparent but when I export the original background to modify, the bottom left doesn't have the blue and black blocks, its the same white as the color0
